Ok, maybe it's not about floyd rose... I have a Fender floyd rose classic strat, and the top E string goes out of tone if I bend it even a half tone up. I tried to lift up floyd a bit, it did sound little better but not completely. Other strings sound good either way. I tried to adjust the truss rod but it did nothing. Is there another way to fix this since I don't want to lift the strings too high from the neck?

The string needs to be stretched, or there's slippage somewhere. Is the string locked down firmly?
I can't imagine why you did this. Raising the action won't solve your problem. You raise the action if the strings are fretting out and rattling against the frets.
Messing with the truss rod won't help you either. That is to adjust the neck for straightness. You can affect the playability, but it won't help the tuning.
